You can only bridge graphics cards of the exact same type. So AGP to PCI express can't be done. And as for the two separate cards, your computer will use the most powerful one by default (PCI eX).
As for the drivers, if you still have the AGP card driver that should work fine and you can install the new driver for the PCI card alongside it. But in all honesty, dump the AGP card.
